The original opening scene of 2.17 Disharmony, like 1.17 Eternity and 2.15 Reprise, began with a misdirection:
We probably don’t know where we are as we open close on Cordelia and Gunn, both scrutinising something off camera.
Gunn: “Found ‘em just like this. Blood all over”
Cordelia: “Dried blood. This wasn’t recent. No telling how long they’ve been here”
Gunn: (shaking his head) “Look, I don’t care what darkside detour Angel goes off on…”
WIDEN to reveal Gunn holding up a couple of COFFEE MUGS with DRIED BLOOD caked inside and around the edges.
Gunn: “The man’s gotta stop leaving his dirty cups all over the damn place”.
Cordelia’s clothes

The following is from 2.04 Untouched:
Cordelia: “Top of the middle of the day to you, too. And no, no leads worth mentioning. Of course we lost a little time during my 45 minutes of sleep. Good thing I left some clothes here, or you would be smelling me even now.”
Some of these clothes are lent to Bethany later in the episode.
In 2.12 Blood Money, Angel donates some of Cordelia’s clothes to Anne at the East Hills Teen Center. Cordy notices one of her shirts being worn in 2.14 The Thin Dead Line:
Cordy: “Hey! That’s my… Sorry. - I have a shirt just like that. (To Anne) The crook at the store said it was one of a kind! Big fibber!”
Cordelia was seen wearing this shirt in 2.10 Reunion. She confronts Angel about the donation in 2.17 Disharmony:
Cordy: “*And* you know, you didn’t just betray me, Angel. You didn’t just hurt me. You gave away my clothes.”
Angel: “To the needy.”
Cordy: “I am the needy!”

Harmony is a vampire?

In the Angel episode 2.17 Disharmony, vampire Harmony goes to L.A. to find her old school friend Cordelia after she’s dumped by Spike. Willow and Cordelia talk on the phone about Harmony - where Willow reveals that Harmony is actually a vampire, and not a lesbian as Cordy believes:
Cordelia: “How come you guys didn’t tell me about Harmony? Sunnydale is that far away you couldn’t afford a little phone call?”
Willow: “Harmony? Wha-what about Harmony?”
Cordelia: “She’s here - in L.A.”
Willow: “Yikes. Big yikes. Uh. What happened? Did she come after you?”
Cordelia: “Yeah! She practically attacked me in my bedroom last night.”
Willow: “Your bedroom. How did she…”
Cordelia: “Came in while I was sleeping. Good thing I woke up, too. She was ready to jump me right there! But I think she got the message that I don’t’ go for that sort of stuff when I shot her down.”
Willow: “You wounded her?”
Cordelia: “She’ll get over it. I never should have invited her to stay with me.”
Willow: “Say what?”
Cordelia: “Yeah, I know. Awkward much?”
Willow: “Cordelia! Okay. We’re all clear on the fact that Harmony is a vampire, right?”
Cordelia: “Oh. Harmony is a vampire? - That’s why she - oh, my god, I’m so embarrassed! All this time I thought she was a great big lesbo! … Oh, yeah? Really? - Well, that’s great! Good for you.”

Kill them all

In 1.01 Welcome To The Hellmouth, Angel says about vampires to Buffy:
“You want to kill them. You want to kill them all.”
In the season two episode 2.01 When She Was Bad, Angel asks Buffy how she is going to distract the vampires to which she responds:
“I’m gonna kill them all.”
In 2.17 Disharmony, Wesley says when surrounded by cultist vamps:
“Kill em all!”
In 5.10 Soul Purpose, Angel says:
Angel: “Let’s kill them all.”

The Birdman of Alcatraz

In 2.17 Disharmony, Cordy says:
“What am I, the bird lady of Alcatraz?”
The 1962 movie The Birdman of Alcatraz, starring Burt Lancaster, told the true story of convict Robert Stroud. The multiple-murderer became fascinated by birds during one of his many terms in Alcatraz prison and wrote books on the subject.
Willow’s sexuality

During a phone call in 2.17 Disharmony, Willow informs Cordelia that she’s gay:
Willow: “Cordelia! Okay. We’re all clear on the fact that Harmony is a vampire, right?”
Cordelia: “Oh. Harmony is a vampire? - That’s why she - oh, my god, I’m so embarrassed! All this time I thought she was a great big lesbo! … Oh, yeah? Really? … Well, that’s great! Good for you.”
Willow: “Thanks for the affirmation. Cordelia, Harmony is very dangerous. You have to get out of there!”
From the following conversation in 4.15 Orpheus, it appears Cordelia hadn’t told Wesley:
Wesley: “You seem exactly the same as when I left. No other major changes I’m not up on?”
Willow: “Just little things. (beat) So… Fred. What’s her story?”
