During his fight with Pete in 3.04 Beauty And The Beasts, Oz changes quickly into werewolf form. What happened to the long, drawn-out throes that Oz went through in the process of turning into a werewolf in 2.15 Phases? And where did his clothes go to?

Maybe the drawn-out throes happen only to neophyte werewolves.
And I’d guess that werewolf-Oz would burst out of his clothes, since he’s bigger than his normal, clothes-wearing self. The torn-off clothes were probably lying on the library cage floor.

He changed into a werewolf by the stairs, but the clothes are nowhere in sight. Unless they somehow landed behind a bookcase?

Oz’s clothes rarely survive his changing. It happened in Phases too.

Just a theory, but in Phases, Oz was still experiencing his first series of transformations, so maybe the process was slower and more painful. Besides, he had a powerful incentive to resist the change then, while in Beauty and the Beasts he must have been rather eager to turn into a werewolf.
